＜Synopsis
In the future, humans have eternal life by changing their bodies into machines. Tetsuro Hoshino, who cannot afford a machine body, longs to take the train "Galaxy Express 999" to a planet where he can get a machine body for free. When his mother is killed by Count Kikai, Tetsuro vows to go to Andromeda, where he will have eternal life and take revenge on Count Kikai with the pendant that was given to him as a memento of his mother. After receiving a pass for the 999 from Mater, a mysterious beautiful woman who resembles his mother, Tetsuro leaves Earth with Mater, but at the first stop, Mater is shot in the chest and taken away by bandits. However, Antares, the leader of the bandits, who is a flesh-and-blood human, returns Mater as a comrade when he learns that Tetsuro is trying to avenge the mechanical count. Tetsuro hears from Antares that the female pirate Emeraldus knows the location of the Time Castle where the Machine Count lives, and sets off again with Mater on the 999...

<Synopsis
What awaits Tetsuro Hoshino upon his return to Earth is a bloody battle between the mechanized people and the few surviving humans. Under the command of an old partisan, Tetsuro also takes up arms and fights. One day, he receives a message from Mater. Tetsuro once again boarded the 999 and set off into the endless universe. The 999 has changed completely since the old days, and is now completely auto-computerized, with a new waitress, Metal Mena, inside the car with a mechanical body. Eventually, the 999 arrives at its first stop, the planet Rahmetal. This was Mater's birthplace. On the planet, Tetsuro meets a young man named Meowder and forms a deep friendship with him, but then he hears an unbelievable rumor: "Mater is the Prometheus. Mater is Promesium. Mater is the heir to Promesheum.
