The story takes place in the seas around Hachijojima Island, Tokyo. Engineers have gathered to test a "new technology" based on a face recognition system in preparation for the full-scale operation of Pacific Buoy, an offshore facility that connects security cameras owned by police forces around the world.

Meanwhile, Conan and the Detective Boys visit Hachijojima Island at Sonoko's invitation and receive a call from Subaru Okiya (graduate student = Subaru Okiya, FBI agent = Shuichi Akai, black-clad organization = Rai) that a Europol employee has been murdered in Germany by a black-clad organization, Jin.

Conan, who is disquieted, sneaks into the facility and finds that a female engineer has been kidnapped by a black-ops organization! Furthermore, a USB drive containing certain information in her possession ends up in the hands of the organization. A black shadow also creeps up on Ai Haibara (Detective Boys = Ai Haibara, Shiho Miyano, Organization of the Black Hood = Shelly)...
